Am I ok to run iptables on EFA and configure it via webmin or will it break anything, I want to sit EFA directly on the Intternet and would like IPtables runing.

I'm running iptables on my EFA without any issue. Just make sure you leave ports for administration open from specific IPs - like your router or DMZ,
