I want to add a url to the list of safe phishing sites /etc/MailScanner/phishing.safe.sites.conf
this list gets updated automatically and my changes get wiped out, is there a way to add to the list so that the changes are kept across updates? I want to add yammer.com

Sounds like a good idea, this might be what you are after? Looks like they have changed the update script to append a custom list of sites. Maybe that will filter down into the efa Mailscanner release eventually?

Ive added phishing.safe.sites.custom as per the link above.. but i cant find anywhere thats referencing it ?
if it hasnt been done, is there a way to STOP the phishing.safe.sites.conf file from being updated ? maybe ill just change its perms actually..
Yeah it doesnt look like any changes have been happening to that file for quite some time even though it gets updated version all the time, so ill add my custom entries and chmod 444 it..

Not yet, MailScanner is doing a major update beta test at the moment...
To disable updates to this file...
Edit /etc/cron.daily/EFA-Daily-cron and comment out the following line:

Has this ever been addressed? When I make changes to /etc/MailScanner/phishing.safe.sites.conf, they get wiped out during the next update. According to instructions I have read, any changes I make to that file should persist through the daily updates.
