Not a problem at all!! You'll want to run the check in single user mode, so it makes sure your device isn't doing anything it shouldn't be. I also suggest you take the time to run a health check on all of the volumes within your eFa machine, and fix any potential errors, and attempt the upgrade again. I can give you those commands if you are not sure.

You did not run the upgrade.php as sudo, you ran it as your admin user. You can either run the upgrade with sudo, or drop to the root user and run the same command again.
It's odd since you specified sudo for the stopping and starting of MailScanner.

If this was a fresh deployment, and nothing flagged as spam, you will not receive the report, even if you choose the "send now" option. You have to wait until a user has some kind of message marked as spam, and then test again.

You will add a filter to his primary account under user management in EFA. The user in theory should then receive a combined filter report for the main account (the one they sign into EFA with), and any other aliases that have been added to his account in EFA. There are many components involved with EFA that will not allow it to run as a service as you describe. Perhaps you are looking for a cloud version, or just a off-prem solution of EFA, similar to how Barracuda and Proofpoint have their cloud offerings? There is currently not a cloud platform for EFA...
