ok I have now set the hostname to hostname.domain.name but now have this error

XML-RPC Error: Didn't receive 200 OK from remote server. (HTTP/1.1 302 Found)

When using the web interface?

For some reason my quarantine email is omitting the domain name in the link it creates.

It used to be like this https://hostname.domain.name/mailscanner.........

Today its now https://hostname/mailscanner.......

What could I have done to break it and how can I fix it?

Yes, I updated this to 3.0.0.9 and all my users have bombarded me this morning with their "unkown" questions. So I am guessing its to do with the update.
